Call me/us behind the times, but my bunny playing friends and I just phased in the whacky khaki deck last night (We've only had the starter decks since August and we liked taking it slow)...
anyway, I can't find mention of the purpose of the colored chips ANYWHERE...
I know that, in due time, most things are revealed, but I can't imagine they would include the chips in the khaki deck if they're used with the onyx deck.

The main reasoning behind the colored chips is for when bunnies or items change color. In example, your blue bunny can turn green w/ Random Paintball Assault...place a green chip on it to remember the color change. When someone buys the White Pawn from Weils and make it Blue...just place a blue chip underneath it. Aside from that they just sit in the box and make people ask questions... *BB01*

Below is from the Khaki Bits:
Getting Started
Unwrap all of the cards. Large cards with a Khaki Sinister Bunny on the back are shuffled into your Draw Pile which should already contain Blue, Yellow, Red, Violet, Orange, Green, White, Steel and Pink cards. Stack the colored Chips near the Kaballa's Market Starter Card. You will need them to play the card Quantum Chromodynamic Pulse and may find them useful for other situations in the game. For example, colored Chips may be used to indicate when bunnies (or Pawns) change color or to keep track of colors visited by Twister.
